The constraint most people miss is the building itself. Terminal 1 is open from 04:00 to 00:00, and for security reasons you cannot remain inside during the night closure. For a 06:00 departure, three hours before is 03:00 — the doors are shut. In practice the earliest useful arrival is 04:00.
Checking in before you arrive
Most airlines offer online check-in, and where they do, some also offer a self bag drop — a fast baggage drop-off available after you have checked in online. It is not universal: the airport notes that some airlines do not offer online check-in at all, and that some destinations and some situations still send you to the counter for a document check.
If you are flying outside the Schengen area, budget for that document check even with a boarding pass on your phone. It is the step that catches people out on a first long-haul departure from Geneva.
