Geneva Airport has its own station directly beneath the terminal, so the rail journey starts without leaving the building.
There is no direct train. The standard route is an InterCity to Bern, then a second InterCity down the Aare valley to Interlaken Ost. A typical morning connection leaves Geneva Airport at 10:25 on the IC1, reaches Bern at 12:26, and continues on the IC61 at 12:34 to arrive at Interlaken Ost at 13:28 — 3 h 03 in total, one change. An alternative runs via the IR15 and the IC81 in 3 h 14. Departures are roughly hourly through the day.
Interlaken has two stations. Interlaken Ost is the one that matters for the mountains — it is where the trains to Lauterbrunnen, Grindelwald and the Jungfrau region leave from. Interlaken West is closer to the western end of the town centre. Check which one your hotel is near before booking a ticket.

Shared airport shuttles are common towards the French ski resorts but thin on this route, because the Bernese Oberland is served so well by rail. If cost is the deciding factor, the train via Bern is usually the better version of the same idea.
Car rental & the Swiss vignette
The A1 does almost all the work.
The route leaves the airport on the A1 (E25/E62) towards Lausanne, follows the north shore of Lake Geneva, then turns inland past Fribourg to Bern before dropping south through Thun to Interlaken. It is motorway nearly the entire way, which is why the drive beats the train by around forty minutes.
One thing to plan for: Swiss motorways require a motorway vignette. Most cars hired on the Swiss side of Geneva Airport already carry one, but the airport also has a French sector — check with the rental desk before you drive off rather than assuming.
Parking in Interlaken is paid almost everywhere in the centre, and most hotels charge separately for a space. If you are staying above the town, a car is often more burden than help: several villages in the Jungfrau region, including Wengen and Mürren, cannot be reached by road at all.
